I feel pity to Lyra. She might have been really confused about her situation and about the truth about her family as well.
If I were Lyra, may be I wouldn't have believed anyone. Also , I'm not sure whether or not she had told to John Faa the whole thing about the aleothimeter was a right decision.
Sometimes it is better not to know the truth or not all of it. Maybe Lyra was having a luckier childhood in her College and was far away of all the problems she has now.
Do you think she will see her parents again in the book or at the end save her father's life?
